How can I join a server to a domain over VPN, if the VPN does not allow Netbios to pass?

This means I can browse by IP, but not by name. It is also unable to find the domain so that it can join. This is the really important part.

If the VPN doesn't allow netbios to passthrough, then you can't join the domain. You say that the router doesn't support netbios pass-thru. Find out if that's really the case or if it's supported in an advanced feature set.

Assuming you are referring to a windows 2000 domain, you don't need NetBios. What you need is to force your computer to use the DNS servers of the domain you are attempting to join.
If you have the IP addresses of the DNS servers on the domain, change your DNS server settings once you've connected to the VPN. If this causes the VPN to drop, you may have to establish the connectivity to the VPN using the ip address instead of the FQDN.
Be warned, you will have some problems with things if you do this if the VPN isn't up all the time, and the computer will have problems finding domain resources unless it's pointed at the domain DNS servers.
